**Short answer:** For a US bootstrapped SaaS under $50K a year, start on [Zoho Books' Free plan](https://www.zoho.com/us/books/pricing/), or Wave if you want the simplest interface. UK founders should look at FreeAgent first, because it is free with several UK business bank accounts. Choose Xero or QuickBooks Online when you want the software your accountant already uses, and expect to pay $27 to $140 a month for it.

Every price below comes from the vendor's own pricing page, checked on 7 Nov 2026. Advice is ours and marked as such. **This is not tax or accounting advice.** Rules differ by country and business type, so check how you record anything with a qualified accountant.

## TL;DR

- **Zoho Books (US):** free while revenue stays under $50K for the financial year. Paid plans start at $20/mo, or $15/mo billed annually ([Zoho Books US pricing](https://www.zoho.com/us/books/pricing/)).
- **Wave:** Starter is $0. Pro is $19/mo or $190/yr and adds auto-imported bank transactions and unlimited receipt capture ([Wave pricing](https://www.waveapps.com/pricing)).
- **QuickBooks Online (US):** Simple Start lists at $38/mo, Essentials $85, Plus $140, Advanced $340, with a "50% off for 3 months" offer ([QuickBooks pricing](https://quickbooks.intuit.com/pricing/)).
- **Xero:** US Early $27/mo and UK Ignite £18/mo excl. VAT, both with only 20 invoices, and multi-currency only on higher tiers ([Xero US](https://www.xero.com/us/pricing-plans/), [Xero UK](https://www.xero.com/uk/pricing-plans/)).
- **FreeAgent (UK):** £19/mo sole trader, £33/mo limited company, excl. VAT, or free with an eligible NatWest, RBS, Ulster Bank or Mettle account ([FreeAgent pricing](https://www.freeagent.com/pricing/)).
- **Whatever you pick:** book Stripe sales gross with fees as an expense, treat an MoR as one customer, and spread annual plans over the year if you use accrual accounting.

## What a bootstrapped SaaS actually needs from accounting software

You likely have one or two income sources (Stripe, or a merchant of record like Paddle), a few dozen software subscriptions as expenses, and maybe customers abroad. Our checklist:

1. **Bank feeds,** so transactions arrive without typing.
2. **Payout reconciliation** for your processor, by integration or report import.
3. **Receipt capture** for every SaaS invoice you pay.
4. **Multi-currency,** if you charge or pay in more than one currency.
5. **Accountant access,** ideally in software they already know.

Invoicing, which most of these tools lead with, matters least: your billing system already invoices customers.

## Comparison table

| | Wave | Zoho Books (US) | QuickBooks Online (US) | Xero | FreeAgent (UK) |

"Not listed" means the pricing page did not say, not that the feature is missing.

## The five picks

### Zoho Books: best free option for US founders

Zoho's US pricing page says the Free plan "is available indefinitely" as long as revenue for the financial year stays under $50K. It covers 1 user plus 1 accountant, up to 1,000 invoices and 1,000 expenses a year, 50 receipt and document autoscans a month, bank reconciliation and online payments ([Zoho Books US pricing](https://www.zoho.com/us/books/pricing/)).

Bank feeds ("Connect bank feeds") start on Standard at $20/mo, or $15/mo billed annually, with 3 users. Multi-currency ("Record multi-currency transactions") starts on Professional at $50/mo, or $40/mo billed annually. The UK edition has the same tier names, priced from £12/mo (£10 billed annually) for Standard, but its page does not state a revenue cap on the Free plan ([Zoho Books UK pricing](https://www.zoho.com/uk/books/pricing/)).

Our read: real bookkeeping for $0, but without bank feeds you import statements yourself, so expect to move to Standard.

### Wave: simplest for US and Canadian solo founders

Wave Starter is $0 and includes unlimited invoices, estimates, bills and bookkeeping records. Wave Pro is $19 USD/month or $190 USD/year ($25 CAD/month or $250 CAD/year), charged "per business, not per owner". Pro adds "Auto-import bank transactions", automatic merging and categorising of bank transactions, and "Digitally capture unlimited receipts and track expenses". Bank connections use Plaid, and Wave notes that not all institutions are supported ([Wave pricing](https://www.waveapps.com/pricing)).

Our read: Wave is the friendliest tool here if you have never done books, but Starter without bank import is a false economy for a SaaS; budget for Pro.

### QuickBooks Online: best if your US accountant lives in it

QuickBooks' US pricing page lists Simple Start at $38/mo (1 user), Essentials at $85/mo (3 users), Plus at $140/mo (5 users) and Advanced at $340/mo (25 users). Each showed "50% off for 3 months" when we checked, so check the promo terms on the page before you budget the discounted price. There is also a Free plan at $0/mo with 1 user and "Connect 1 bank", but no accountant access ([QuickBooks pricing](https://quickbooks.intuit.com/pricing/)).

Our read: rarely the cheapest choice, but many US bookkeepers work in it, and the Free plan's lack of accountant access makes it a poor long-term home.

### Xero: best for working with an accountant, UK or US

Xero's US plans are Early at $27/mo, Growing at $59/mo and Established at $97/mo, excluding taxes. Early allows "Send quotes and 20 invoices" and 5 bills, and multi-currency ("Use multiple currencies") is only on Established. Reconciling bank transactions and Smart Document Capture are on every plan; auto-reconcile is a $5/mo add-on on Early ([Xero US pricing](https://www.xero.com/us/pricing-plans/)).

In the UK, Ignite is £18, Grow £39, Comprehensive £55 and Ultimate £70 a month excl. VAT. Ignite also caps you at 20 invoices and 10 bills, and multi-currency starts on Comprehensive. Xero says direct bank feeds are free "for most customers" and that Hubdoc is included on these plans ([Xero UK pricing](https://www.xero.com/uk/pricing-plans/)). Both regions were running first-months discounts for new customers when we checked.

Our read: the 20-invoice cap matters little when your billing tool issues customer invoices. Multi-currency is the real cost jump.

### FreeAgent: best for UK sole traders and limited companies

FreeAgent's regular prices are £19/mo for sole traders, £27/mo for partnerships or LLPs and £33/mo for limited companies, all excl. 20% VAT, with a 30-day trial and an introductory 50% discount. It is free if you have a business current account with NatWest, Royal Bank of Scotland or Ulster Bank "for as long as you retain the account", or for sole traders and limited companies, a Mettle account with at least one transaction a month ([FreeAgent pricing](https://www.freeagent.com/pricing/)).

It says it is "Making Tax Digital-compatible", lists Stripe among its payment integrations, and includes up to 10 receipts or bills a month in Smart Capture, with unlimited at £5/mo ([FreeAgent integrations](https://www.freeagent.com/integrations/)).

Our read: if you are a UK founder opening a business bank account anyway, picking one that unlocks FreeAgent for free is the cheapest decent setup on this list.

## How to record Stripe payouts (gross vs net)

The most common mistake we see is booking each Stripe payout as revenue. A payout is not a sale. It is a batch of payments, minus refunds, disputes and fees. Stripe's [payout reconciliation report](https://docs.stripe.com/reports/payout-reconciliation) exists to "match the payouts you receive in your bank account with the batches of payments and other transactions that they relate to", and its itemised CSV lists "every payment, refund, dispute, fee, and other balance transaction included in the payout."

A worked example with illustrative numbers: in one week you sell three $50 plans ($150), refund one ($50) and Stripe's fees on the sales come to $6. The payout is $94.

| Entry | Amount | Account |
|---|---|---|
| Sales | +$150 | Revenue |
| Refund | -$50 | Revenue (refunds) |
| Processing fees | -$6 | Expense: payment fees |
| Payout to bank | $94 | Transfer: Stripe clearing to bank |

Booking $94 as revenue understates sales and hides $6 of expenses. The common fix is a "Stripe clearing" account: sales, refunds and fees post to it, and the payout moves the balance to your bank. Ask your accountant how they want it set up. If you have not chosen a processor yet, our guide to [selling software online](https://zeroraised.com/blog/how-to-sell-software-online) covers the options.

## Merchant of record payouts: one customer, not thousands

If you sell through Paddle or Lemon Squeezy, the bookkeeping is different. Paddle says "Paddle as your Merchant of Record" handles "sales tax and VAT rules" ([Paddle pricing](https://www.paddle.com/pricing)). Lemon Squeezy says "Lemon Squeezy is your merchant of record" and takes on "tax collection and calculation liability" ([Lemon Squeezy pricing](https://www.lemonsqueezy.com/pricing)). Both list a headline fee of 5% + 50¢ per transaction.

Because the MoR is the seller to your end customers, it is effectively your single customer. You record what it owes you, its fees as an expense and its payouts into your bank, using its payout statements as the source document. How this interacts with your own VAT or sales tax position varies by country, so it is a question for your accountant. Our [merchant of record vs payment processor](https://zeroraised.com/blog/merchant-of-record-vs-payment-processor) guide explains the trade-off in detail.

## Deferred revenue for annual plans, the basic version

Say a customer pays $120 up front for a year. Under accrual accounting you have earned $10 of it in month one; the other $110 is deferred revenue (money you hold for service you still owe). Each month, $10 moves from deferred revenue to revenue. If you refund half-way through the year, this is why the numbers still make sense.

Many very small businesses start on cash accounting, where the $120 counts when it arrives. Which method you can or must use depends on your country and company type. If your billing runs on Stripe, it offers [Revenue Recognition](https://docs.stripe.com/billing/revenue-recognition) to "automate your accrual accounting process", which can produce the monthly figures for you.

Our read: if annual plans are more than a small share of your sales, set up deferred revenue before your first year end, not after.

## Multi-currency and receipts

**Multi-currency** gets expensive on most of these tools. Zoho needs Professional ($50/mo), Xero US needs Established ($97/mo) and Xero UK needs Comprehensive (£55/mo). If you sell through an MoR that pays you in one currency, you may not need it at all, which is one quiet advantage of MoRs for tiny teams.

**Receipts:** set an email filter that forwards every SaaS invoice to your tool's receipt inbox, and watch scan limits (Zoho Free: 50 a month; FreeAgent: 10 before the add-on).

## When to hire a bookkeeper

Our read, not a rule. Bring in a bookkeeper or accountant when any of these is true:

- Reconciling takes you more than a couple of hours a month.
- You register for VAT or sales tax, or start selling annual plans in volume.
- You have income in several currencies or from several processors.
- Your first company tax return is a few months away.
- You are setting up a company, for example via one of the [Stripe Atlas alternatives](https://zeroraised.com/blog/stripe-atlas-alternatives-for-bootstrappers), and want the books right from day one.

If you can, pick the bookkeeper first and let them choose the software.

## Best for: our picks

| Situation | Our pick |
|---|---|
| US, under $50K revenue, want $0 | Zoho Books Free |
| US or Canada, first-time bookkeeper | Wave Pro ($19/mo) |
| UK sole trader or Ltd with NatWest, RBS, Ulster Bank or Mettle | FreeAgent (free) |
| UK, accountant uses Xero | Xero Ignite (£18/mo) or Grow (£39/mo) |
| US, accountant uses QuickBooks | QuickBooks Simple Start |
| Sell in several currencies, no MoR | Zoho Books Professional or Xero's multi-currency tier |

## Our read: the verdict

The software is the easy part. Zoho Books Free, Wave Pro or FreeAgent cost $0 to about $20 a month and will not hold you back early. Messy records cost more: payouts booked as revenue, missing receipts, annual plans counted at once. Pick the cheapest tool your accountant is happy with, set up a payout clearing account on day one, and hand the year end to a professional.

## Frequently asked questions

### What is the best free accounting software for a bootstrapped SaaS?

In the US, Zoho Books' Free plan is the strongest $0 option: it is available indefinitely while revenue stays under $50K a year and includes bank reconciliation and 50 receipt scans a month. Wave Starter is also $0 but does not auto-import bank transactions; that needs Wave Pro at $19/mo. In the UK, FreeAgent is free if you hold an eligible NatWest, RBS, Ulster Bank or Mettle business account.

### How do I record Stripe payouts in my accounting software?

Do not book the payout as revenue. Record each sale at its gross amount, record Stripe's fees as an expense, and treat the payout as a transfer from a Stripe clearing account to your bank. Stripe's payout reconciliation report lists every payment, refund, dispute and fee in each payout so you can match them.

### How do I do bookkeeping if I sell through Paddle or Lemon Squeezy?

Both say they are the merchant of record, so they sell to your customers and handle sales tax and VAT. In your books the MoR is effectively one customer: you record what it owes you, its fees as an expense, and its payouts into your bank. Use the MoR's payout statements as the source document. Confirm the treatment with your accountant.

### Do I need to track deferred revenue for annual SaaS plans?

If you use accrual accounting, yes: a $120 annual plan is earned at $10 a month over 12 months, and the unearned part sits on your balance sheet as deferred revenue. Many tiny SaaS businesses use cash accounting at first. Which method you must use depends on your country and business type, so ask an accountant.

### When should a bootstrapped founder hire a bookkeeper?

Our read: when reconciling takes more than a couple of hours a month, when you start charging annual plans or selling in several currencies, when you register for VAT or sales tax, or when you are a few months from your first company tax return. A bookkeeper who knows your software is usually cheaper than fixing a year of miscoded transactions.
